Johnson signed a two-year contract with the San Francisco 49ers on March 24, 2012, returning with Jim Harbaugh, his former head coach at the University of San Diego.
Johnson was one of 21 players cut by the 49ers on August 31 in order to get their roster down to the required 53 players for the regular season. On September 28, Johnson was designated the starting quarterback.
On October 4, in a 16-13 loss to the Washington Redskins, Johnson made his first career start. On his first pass of the game, he connected with Antonio Bryant for his first touchdown of his career. Johnson recorded a 95.6 passing rating in 2010 while serving as the offense’s backup quarterback and making appearances in the wildcat formation.
Johnson maintained his success after his record-breaking sophomore season by being chosen to the third team of the Associated Press All-America during his junior campaign. As he helped San Diego to a 10-0 start, he was also voted PFL Offensive Player of the Year.
San Diego also made its first-ever Top 25 appearance under his direction. Johnson had 3,320 throwing yards and 34 touchdowns at the end of the season, in addition to 720 rushing yards and 11 scores. In terms of overall offense, passing efficiency, passing yards, and points contributed, he was the FCS leader.
Johnson had four games with at least 300 passing yards, with his finest performance of the season coming against Jacksonville with 384 yards. Johnson also scored a touchdown on a 25-yard reception this season.
