Houser was traded to the Milwaukee Brewers on July 30, 2015, along with Brett Phillips, Domingo Santana, and Josh Hader, for Carlos Gómez and Mike Fiers.

He was assigned to the Biloxi Shuckers by Milwaukee. He was 7–5 with a 4.43 ERA in 26 games (20 starts) between Lancaster, Corpus Christi, and Biloxi.

For the annual September call-ups, Houser was promoted to Milwaukee. On September 26, 2015, he made his big league debut.

In 2016, Houser pitched for Biloxi for the entire season, going 3–7 with a 5.25 ERA in 13 starts. Due to injury, Houser’s 2017 season was cut short, as he only pitched 17.2 innings. He started the year in Biloxi.

On June 17, 2018, Houser was promoted to the Brewers’ major league roster and pitched in a game against the Philadelphia Phillies later that day.

During the game, he also puked twice on the mound. This would be the first of several games in which Houser puked during play.

Houser misfielded a ground ball hit at him by Elvis Andrus on August 11, 2019, in a game against the Texas Rangers.

Shortly after, Houser walked to the back of the mound and vomited, marking the second time he had vomited on the mound during a game.

He then went on to strike out ten batters and complete the game as the game’s winning pitcher. Houser pitched in 35 games for Milwaukee in 2019, going 6-7 with a 3.72 ERA and 117 strikeouts in 111.1 innings pitched.

Houser had a 5.30 ERA and a 1-6 record in 12 games in 2020, with 44 strikeouts in 56.0 innings of work.

Houser hit his first major league home run against Daniel Castano of the Miami Marlins on April 27, 2021. On May 8, Houser hit his second career home run, this time off of Castano, in a game against the Marlins.
