In March 2009, Rodrguez agreed to a $55,000 signing bonus with the Pittsburgh Pirates. He pitched for the Double-A Pirates in 2009, going 2–5 with a 4.60 ERA in 47 innings of action.

With the GCL Pirates and the State College Spikes, he went 2–2 with a 4.21 ERA in 51+3 innings of work in 2010. He returned to State College for the 2011 and 2012 seasons.

The West Virginia Power and the Bradenton Marauders were both home to him during the 2013 season, where he went 9-8 with a 2.70 ERA in 140 innings pitched. On November 20, 2013, he was officially added to the team’s active roster.

While pitching for the Altoona Curve in 2014, he went 6-11 with an earned run average of 4.84 in 134 innings pitched.

Pedro Rodrguez was dealt by the Pittsburgh Pirates to the Philadelphia Phillies for Antonio Bastardo on December 10, 2014.
