Thompson went to Round Rock High School, which is located in Round Rock, Texas. As a junior, he had Tommy John surgery and only pitched one inning as a senior.

The San Diego Padres selected him in the third round of the 2016 Major League Baseball draft, 85th overall. He signed for $1.75 million, opting out of his NCAA baseball commitment to the Texas Longhorns.



Thompson debuted in the Arizona League with the Padres, pitching 12 innings with a 2.25 ERA. Thompson made seven appearances for the Single-A Fort Wayne TinCaps in 2017, going 2-4 with a 4.67 ERA.

For the 2018 season, he returned to Fort Wayne and posted a 6-8 record with a 4.94 ERA in 93 innings pitched.

Thompson pitched for the High-A Lake Elsinore Storm in 2019 but only appeared in seven games due to injury.

He went 0-5 with a 7.66 ERA. Thompson did not appear in a game in 2020 since the minor league season was canceled due to the COVID-19 epidemic. After the 2020 season, the Padres added him to their 40-man roster.
