Duffy was a two-year letter winner at Lakewood High School, where he led the team to a league championship and a 23–12 record in 2008.

He was named to the all-state and all-league teams on two occasions. Duffy batted.409 as a junior and drove in 28 runs. In his senior year, he batted.380 with 34 RBIs and three home runs.

Between 2010 and 2012, Duffy was a member of the Long Beach State baseball team. Duffy averaged .244 with 86 at-bats, 8 runs, 21 hits, and 7 RBI during his 2010 season at Long Beach State, where he started 20 games.

Duffy batted .266, and had 214 at-bats, 22 runs, 57 hits, and 31 RBI in 55 games for the 2011 season, starting 54 of them.

Duffy played in 85 games for Long Beach State, starting 74 of them, batting .260 with 300 at-bats, 30 runs, 78 hits, and 38 RBI in those two seasons.
