Thomas signed a four-year, $28.14 million contract with the San Francisco 49ers on July 28, 2017, which came with an $18.61 million signing bonus and was fully guaranteed. As a rookie, he made 12 starts in 14 games while compiling 41 tackles and three sacks.

Thomas became a free agent in 2021 after the 49ers decided not to pick up the fifth-year option on his contract on May 1, 2020. Thomas tore his ACL during the 49ers’ Week 2 game against the New York Jets and was out for the remainder of the campaign.

On March 19, 2021, Thomas and the Las Vegas Raiders agreed to a one-year contract. He took part in all 17 contests and finished with 34 tackles, 3.5 sacks, and two forced fumbles.
