Naquin was drafted in the 33rd round of the 2009 Major League Baseball draft by the Baltimore Orioles.

Naquin decided to enroll at Texas A&M University to play collegiate baseball for the Texas A&M Aggies after considering signing with the Orioles.

In 2011, Naquin was named the Big 12 Baseball Player of the Year.

The Cleveland Indians picked Naquin in the first round of the 2012 Major League Baseball draft, with the 15th overall pick.

In his first season, he signed with the Mahoning Valley Scrappers of the Rookie-level New York-Penn League and batted .270 in 36 games.

In 2013, Naquin appeared in 126 games for the Carolina Mudcats of the Class A-Advanced Carolina League and the Akron Aeros of the Class AA Eastern League, hitting .269 with 10 home runs, 48 RBIs, and 15 stolen bases.

The Indians assigned Naquin to the Arizona Fall League after the 2013 season, where he played in the Fall Stars Game.

Naquin started the 2014 season with Akron but broke his hand in July.  He needed surgery and was forced to miss the rest of the 2014 season.
