The Pirates drafted Hayes in the first round (32nd overall) of the 2015 MLB draft.  In 2015, Hayes spent time with the Gulf Coast League Pirates and the West Virginia Black Bears, batting.308 with 20 RBI in 56 games.

In 2016, Hayes spent 65 games with the West Virginia Power, where he hit.263 with six home runs and 37 RBI. In 108 games with the Bradenton Marauders in 2017, Hayes batted.278, with two home runs and 43 RBI.

In 117 games with the Altoona Curve in 2018, Hayes hit.293/.375/.444 with seven home runs and 47 RBIs. In 2019, Hayes hit.261/.334/.411/.745, with 10 home runs and 55 RBI for the West Virginia Black Bears and Indianapolis Indians.

He was later promoted to the Pirates 40–man roster. Hayes tested positive for COVID-19 on July 19, 2020. On September 1, 2020, the Pirates called him up.

On the same day, he blasted his first MLB home run against the Cubs. Hayes finished sixth in the 2020 NL Rookie of the Year voting with five votes.
