Thompson was picked in the 48th round of the 2011 Major League Baseball draft by the Pittsburgh Pirates, but he did not sign and instead attended the University of Texas at Arlington.

The Chicago White Sox selected him in the fifth round of the 2014 Major League Baseball draft and signed him. He made his professional debut with the Great Falls Voyagers, a rookie team.

Thompson pitched for the Kannapolis Intimidators of Single-A in 2015, going 3-8 with a 4.44 ERA in 16 outings.

Thompson did not appear in a game in 2020 since the minor league season was canceled due to the COVID-19 epidemic.  He chose free agency on November 2, 2020.

Thompson signed a minor league contract with the Miami Marlins on November 23, 2020, which included an invitation to spring training. To begin the season, he was assigned to the Triple-A Jacksonville Jumbo Shrimp.

Thompson was promoted to the major leagues for the first time on June 5, 2021, when he was named to the 40-man roster.

On June 7, he made his Major League Baseball debut as a starter against the Boston Red Sox, taking the loss after surrendering two runs on four hits in three innings; he struck out Kiké Hernández for the first time in his career.
