Wheeler was chosen sixth overall in the first round of the 2009 Major League Baseball (MLB) Draft by the San Francisco Giants.

He had committed to play college baseball at Kennesaw State at the time. Wheeler, on the other hand, elected to sign with the Giants on August 17, 2009, a deal that included a $3.3 million signing bonus.

To begin the 2010 season, Wheeler was assigned to the South Atlantic League’s Class A Augusta GreenJackets. Early in the season, he was placed on the disabled list due to fingernail damage on his throwing hand’s middle finger.

Wheeler was sent to San Francisco to consult the team’s hand specialist after six weeks off the field.

Later, he returned to the GreenJackets, making a few relief appearances before resuming his regular rotation duties.

Wheeler went 3–3 with a 3.99 ERA in 21 games with Augusta, including 13 starts, striking out 70 batters in 58+23 innings. He also made an appearance in Anaheim, California for the 2010 All-Star Futures Game.

Wheeler was designated the Giants’ number two prospect prior to the 2011 season, and Baseball America said he had the “greatest fastball” in the minor system.

In 16 starts and 88 innings pitched, he went 7–5 with a 3.99 ERA and 98 strikeouts for the Class A-Advanced San Jose Giants. He also played in the All-Star Game for the California League in 2011.
