Gonzales was drafted in the 29th round of the 2010 Major League Baseball (MLB) draft by the Colorado Rockies. Gonzales declined to sign since the Rockies did not make a large offer and urged him to attend college.

Instead, he enrolled at Gonzaga University and joined the Bulldogs’ baseball team.

He played collegiate summer baseball with the Western Canadian Baseball League’s Saskatoon Yellow Jackets then the West Coast League’s Wenatchee AppleSox after the WMBL season ended.

Gonzales was selected co-Player of the Year and co-Freshman of the Year in the West Coast Conference (WCC) with Kris Bryant as a freshman at Gonzaga, with an 11–2 record and 2.57 ERA. 

He was selected WCC Pitcher of the Year and an All-American as a sophomore, with an 8–2 record and a 1.55 ERA. 

He briefly played collegiate summer baseball with the Falmouth Commodores of the Cape Cod Baseball League that summer, as well as representing the United States in tournaments in Cuba and the Netherlands, where he was awarded most valuable player of the Netherlands tournament.

He earned Co-West Coast Conference Player of the Year honors in 2013, when he threw a 7–3 record with a 2.80 ERA and led the team in hitting with a .311 average, two home runs, and 26 RBI.

Gonzales was nominated as a Golden Spikes Award semifinalist. In 2013, he received the John Olerud Award, which is given annually by the College Baseball Foundation to the season’s top two-way player.
