Márquez signed as an international free agent with the Chicago Cubs in August 2015. In 2016, he made his professional debut with the Dominican Summer League Cubs, finishing 4–2 with a 1.48 ERA in 12 starts.

Márquez pitched for the Arizona League Cubs in 2017, accumulating a 2–1 record and a 5.52 ERA in 11 games (nine starts), and the Eugene Emeralds and South Bend Cubs in 2018, compiling a 1–4 record and a 3.13 ERA in 12 appearances.
