Harvard-Westlake School in Los Angeles, California, was Flaherty’s high school, where he was coached by Ethan Katz, the current White Sox pitching coach.

He was a part of the varsity baseball team at Harvard-Westlake for all four of his high school years.

At the time, two of his high school teammates were selected in the first round of the 2012 MLB draft: Max Fried and Lucas Giolito.

He was a sophomore at the time. Flaherty had a 13-0 record with a 0.63 ERA in 2013 as a junior, striking out 112 batters in 89 innings while walking only 10 of them.

When Flaherty defeated Bishop Alemany High School 2–1 on April 29, 2014, he improved his two-year win-loss record to 20–0. Overall, he went 23–0 in his last two seasons.

A perfect regular season and an award-winning campaign culminated in his being named both the Southern Section Division I Player of the Year and The Los Angeles Times’ Sportsman of the Year in 2014.

Only 32 hits and 12 bases on balls (BoB) were allowed over his 78 innings of work, with 125 (SO) strikeouts (BB).

Against Riverside North, in his final high school game, he pitched a no-hitter in the first round of the playoffs. Later, he was voted the California Gatorade Player of the Year in baseball in 2014
