Morales signed as an international free agent with the Philadelphia Phillies organization on July 2, 2016, after being released by his previous team.
While playing for the GCL Phillies, he posted a 3-1 record and 3.05 earned-run average in 10 outings, earning him his professional debut.
Morales spent the next season with the Low-A Williamsport Crosscutters, where he posted a 4-5 record and a 5.27 earned-run average while striking out 68 batters in 56.1 innings of work.
For the Single-A Lakewood BlueClaws in 2019, he had a 1-8 record and a 3.82 earned-run average while pitching 96.2 innings.
He struck out 129 batters in 96.2 innings pitched. The COVID-19 epidemic forced the postponement of the minor league season in 2020, which resulted in Morales missing all of the games he was scheduled to play.
After the 2020 season, the Phillies signed him to a contract that will keep him on their 40-man roster. To begin the 2021 season, he was sent to the Double-A Reading Fighting Phils of the International League.
