He made his commitment to Mississippi State University to play college baseball in June 2014 when he was 16 years old.
Pilkington pitched in 14 games as a freshman in 2016 for Mississippi State, going 3-1 with a 2.08 ERA with 42 strikeouts (11 starts).
After the season, he pitched for the Brewster Whitecaps in the Cape Cod Baseball League, with a 2-1 record in 39+13 innings, placing third in the league with a 1.37 ERA, and being named to the CCBL’s 2016 Year-End All-League Team.
As a sophomore in 2017, Pilkington had a team-high 17 starts and had a record of 8-5, 3.08 ERA, 111 strikeouts in 108 innings, and 111 walks.

In 2018, Pilkington was recognized as a junior by Baseball America, Collegiate Baseball, NCBWA, and Perfect Game as a member of the Preseason All-American Second Team and by D1 Baseball as a member of the Preseason All-American Third Team.
MSU’s Friday night starter was Pilkington. In 18 starts, he concluded the 2018 campaign with a 3-6 record and a 4.47 ERA.
